which pin on the alternator for the battery?
Two pin alternator
Which one should I use to run the cable back to the battery?
The pin nearest engine block?

Stock Chrysler Alternator????
If it is a 2 field wire alternator (little wires) these should go back to the Regulator.
There is a bigger stud and this is the OUTPUT and this goes (eventually) to the battery (direct or via the Bulkhead plug if standard and risky..)
If in doubt post some pictures up as I may have got the wrong end of the stick (or you have

yeah need a picture
but its a stud quite fat and insulated totally from the case by a thick plastic or fibre washer
unless yours has spade connectors all in a row
in which case dunno. but the model number and make will find a diagram on google images with things like B, D+, D-, and FLD picked out
